Metal Gear Solid 3 had some good ones.
Battling The End was a bitch.
I remember being so relieved when I finally killed him.
It wasn't as difficult, but I loved the final fight with The Boss.
And the battle with The Sorrow is one of the creepiest video game things I've ever played.
